analysis of protein quantification data, with particular
attention to missing values in data-independent acquisition
(DIA) proteomics. Quantification reports exported from
Spectronaut, DIA-NN and Proteome Discoverer for TMT and
label-free experiments (DDA/DIA) are converted into a common
data structure, normalised, optionally batch-corrected, imputed
and analysed using limma or limpa. The package includes
individual and two-stage imputation strategies that treat
values assumed to be missing at random and missing not at
random separately. Data-driven functions evaluate and rank
normalisation and imputation workflows using simulated
missingness or spike-in datasets with known ground truth,
allowing method selection to be justified for each dataset.
Results can be explored through interactive Highcharts
visualisations, static ggplot2 and ComplexHeatmap figures, and
sortable tables.</description><link>https://github.com/r-universe/biocstaging/actions/runs/39165795464</link><pubDate>Sun, 18 Oct 2026 18:26:30 GMT</pubDate><r:package>NADIA</r:package><r:version>0.99.3</r:version><r:status>success</r:status><r:repository>https://biocstaging.r-universe.dev</r:repository><r:upstream>https://github.com/BiocStaging/NADIA</r:upstream><r:article><r:source>NADIA.Rmd</r:source><r:filename>NADIA.html</r:filename><r:title>An introduction to NADIA</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>batch-correction.Rmd</r:source><r:filename>batch-correction.html</r:filename><r:title>Batch correction: diagnose, correct, verify</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>benchmarking.Rmd</r:source><r:filename>benchmarking.html</r:filename><r:title>Benchmarking with a spike-in: scoring against known truth</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>choosing-methods.Rmd</r:source><r:filename>choosing-methods.html</r:filename><r:title>Choosing normalization and imputation methods</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>input-formats.Rmd</r:source><r:filename>input-formats.html</r:filename><r:title>Input formats: reports and SummarizedExperiment objects</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>missing-values.Rmd</r:source><r:filename>missing-values.html</r:filename><r:title>Missing values: what they mean and how to fill them</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>pattern-profiler.Rmd</r:source><r:filename>pattern-profiler.html</r:filename><r:title>Pattern Profiler: identifying shared protein profiles</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>results-and-export.Rmd</r:source><r:filename>results-and-export.html</r:filename><r:title>Results and export: sharing and preserving an analysis</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article><r:article><r:source>visualization.Rmd</r:source><r:filename>visualization.html</r:filename><r:title>Visualization: exploring and presenting results</r:title><r:created>2026-07-30 20:37:35</r:created><r:modified>2026-10-17 20:11:02</r:modified></r:article></item><item><title>[sciordia] rlist 0.4.6.2</title><author>sciordia@cnb.csic.es (Sergio Ciordia)</author><description>Provides a set of functions for data manipulation with
